I have a plugin (Vimeo Video) that uses a custom post type to insert content, which also has it’s own categories and tags.
I have a News Focus element, which I have setup to query 8 items, 2 featured, from posts, filtering the categories News, Pictures, and Videos. I like how it has columns for each of this, so it easy to find the new items in the category you are looking for.
My problem is when I try to include my custom post type, it doesn’t work. On the query, I can select my custom post type (vimeo-video) as one of the check boxes. However, it doesn’t seem to find any of the custom categories that are associated with it. Because of this, none of the custom posts passes the filter.
I can remove all the category filters, which will then allow all posts and vimeo-video posts to populate, but I lose the ability to have columns to organize content.
How can I have it so that the vimeo-video (custom post type) can have it’s categories alongside the normal categories?

You will have to enable the default post categories for your video post type and use those categories instead of the custom taxonomy created by the plugin. Or you can ask the plugin author if you have any option to use the default post categories in instead of it’s custom taxonomy.
