Your VC row settings were missing the top and bottom padding fields. VCE plugin was causing the issue.

Again, Kleo has nothing to do with that. Perhaps ask on the buddypress forum. You can also google for a solution which would entail creating a site index that search engines can use which would exclude the members profiles.

Usually the issue is either with permalinks being corrupted or a plugin conflict.

Yes, that’s correct. Again, did you resave your permalinks? Resaving them (without changing them) fixes a lot of these issues. Also, again, did you try with the 2015 Theme enabled? This will tell us if its a Kleo issue or not.

VC recently moved their grid elements menu item under Visual Composer. It used to be a parent item, now its a submenu.

It has always been an VC default. K-elements had an issue where some defaults weren’t being set. Its been fixed, so that’s why you’re seeing it now. Just adjust them.
